Someone suggested this in another thread and I developed on it.

Auto is reactivated to order all of the other ships back to Earth and does so, apparently seeing that the Earth is fine with the help of Wall-E.
Unfortunately, he's simply bringing the ships back to gather the humans onto those, as his ship is locked in place. Wall-E and Eve are tken captive inside of the Axiom, unbeknownst to captain Mcguff (that's his name, right?). The humans are taken into space via the other ships, with Mcguff and a small collection of robots left.

A part of the movie will be dedicated to M-O saving Wall-E and Eve, who remove the locks holding it in place and gather the other ships, using the glitch in the sentient 'crazy' robots from the first movie to make the AUTO'S see reason.

In the end, they are returned to earth and Auto is left in space with an empty, broken ship.
